waterproofing v. painting

I am working on a scratch-build that will be in the water, and I want to water proof the wood as best as I can, but I also want to paint it. How do I do both?

There is a paint on the market that i use, its called KLASSKOTE, it is a 2 part paint and it is fantastic. The added bonuses are that it is waterproof. Fuel proof and even stands up to the weathering effect when we use a lot of thiners in the wash. There is a web site if you are interested, just type in klasskote and you will find it. The site is good, providing fact sheets for everything.
